Volume Balance: Don't just set both amps to the same level and hope for the best. Usually the "support" amp (the clean one, or the looser one) sits 3-6dB below the primary amp.

EQ Each Amp Separately: This is huge. If both amps are pushing the same frequency range, they'll fight each other instead of complementing each other. High-pass the clean amp a bit if it's making the low end boomy. Roll off some high end on the dirty amp if the combined tone is getting harsh.
